If I rearrange my audio sample folder structure on the flashcard, will this ensue in a disaster for existing projects on my Octatrack?
…or do the audio samples get saved into the project when they are loaded into a machine?

Potential disaster.
You’d be breaking the Project’s references to the Samples.
Use the [ Collect Samples ] option for the Project; which will collect (copy) them into the Project folder.
Downside then of course is that those samples copied in there aren’t available to other Projects.
I have other ways and means of course
Thanks for confirming this. Luckily it’s only a few projects so I can afford to make the samples used in those projects a project specific copy.
They are: when populating sample slots you can navigate to any location within the set
Yeah, I know. But then you are directly fighting against the philosophy of collecting the samples as a point of isolating and quarantining them within the Project; as opposed to a shared pool; and there is the potential there, that sooner or later you are going to change something, that could affect both projects.
