Still haven’t figured this out…
When I select unused samples in the project, it only selects a few even after deleting lot of patterns. Is it because the cleared patterns still contain the samples?
Do I just have to do them manually?

Have you tried clearing the patterns SRC page (SRC + PLAY) ?
That should reset it to defaults (Samp: OFF).
