So Im trying to pair my model samples with my main sequencer, the minibrute 2s, but im not sure what outputs and inputs to match. Nothing I try seems to work.

You can synchronize the two sequencers using MIDI clock messages.
Connect the MIDI Out port of the transmitting instrument to the MIDI In port of the receiving instrument.
Then ensure that the transmitting instrument is set to transmit MIDI clock and transport messages and that the receiving instrument is set to receive them.
You will need to check pages 87-88 of the MiniBrute 2S manual and perhaps its configuration software, and also read the CONFIG MENU section of the M:S manual.
My MB2S is easily driven by my Octatrack. I do have to press the sync button on the MB2S a few times to get it back to (external) MIDI sync.
Going the other way around should be easy, though you may need to enable clock receive on the M:S.
